Q: How long was the trip?
A: Around 18 days. But I would say it's doable in 2 weeks. If you want more time to explore then 3 weeks should be more than adequate.
Q: How many days do I need in each city?
A: I would say 3-5 days in Kyoto and Osaka. Nara 1-2 days. At least 4-6 days in Tokyo but the more the better.
Q: How much did it cost?
A: Excluding hotels + airplane tickets we had a budget of around 2000 USD
Q: Is there vegan restaurant options in Japan?
A: Yes, I found plenty, and most restaurants offer vegan-friendly meals
Q: Which month did you go?
A: We visited in July but I would recommend visiting in either the Autumn or Spring season

Nihon Hitou wo Mamoru Kai (Japan Association of Secluded Hot Spring Inns)' is an organization established in 1975, committed to protecting and utilizing hidden and famous hot springs across Japan. This group affiliates with lodging facilities in hot spring areas that are blessed with nature, possess abundant hot spring water, and respect local culture and traditions. It currently has 148 member lodgings nationwide.
Each lodging that becomes a member has its own hot spring source and provides services and facilities tailored to the unique characteristics of each region. Many are located in somewhat secluded places, surrounded by nature. At these inns, guests can enjoy the local cuisine unique to each area and have opportunities to interact with the local people.
The 'Nihon Hitou wo Mamoru Kai' offers a stamp booklet, where you can collect stamps from each member hot spring inn you visit. Once you accumulate 10 stamps, you are eligible for a free one-night stay at a hot spring inn of your choice from among the inns where you had your stamps stamped.

In this time, I visited the city center from in front of Yonezawa Station, Musha Michi , a road for samurai only, Uesugi Shrine dedicated to Kenshin Uesugi, the founder of the Uesugi family, and Toko, a sake brewery in the city.
