It is very difficult to single out a prefecture in Japan and label it as “The best” place to visit in Japan. I haven't visited a place in Japan that I dislike or that should not be listed in the top places to visit. In my humble opinion, all Japanese prefectures should rank equally in your list of places to visit.

Wakayama Prefecture is only about 50 minutes from Kansai Airport and offers easy access to the great nature of Japan that is not found in urban areas. Not only are there various temples and shrines, including Koyasan (Mt. Koya), famous for Kobo Daishi Kukai, but there are also many activities such as river rafting, canoeing, cycling, hiking, and SUP.
